The Frederikshavn Baptist Congregation was founded on October 5, 1860, and today consists of the Frederikshavn Baptist Church, Skagen Baptist Church, and the scout house "Gitte's House" in Jerup.

The congregation originated from the Aalborg, Hals, and Jetsmark Baptist circuits, and had 162 members at its founding. Between 1869 and 1901, the congregation ran schools – in 1887, six schools with four male teachers and two female teachers. The congregation thrived and later established branches in Skagen and Jerup. In 1901, the congregation split for the first time, leading to the formation of a new independent congregation in Sæby, which had 131 members at its founding. The congregation split again in 1934, resulting in the creation of the Sindal congregation with 182 members.

The congregation purchased a small house at Nørregade 15 in Frederikshavn as its first gathering place. Meetings were held here in the early years after the purchase, but it quickly became clear that it was too small for the purpose. Expansion efforts were made, including acquiring a larger hall at Søndergade 20, where the Baptist Union's annual meeting was held in 1895, with a meeting conclusion in the plantation. However, they lacked a proper church, which was completed in Asylgade in 1896. The church has since been expanded and modernized several times, most recently in 2013, when the church and congregation halls were renovated with new colors and decorations.
